So I have an 04/06 r1 I was told that all the lighting sprints ran in second gear. I have ran micro and in those we ran second gear hitting around 15,000. I have looked at a gearing chart in hypers catalog and the gearing don't go past 13,000 until you get into a 11 gear on the motor.

So my question is what gearing are most running on a 1/4 and on 3/8 and what are the sweet spot # for the 04/06 r1

Don't try and get that old R1 to 15000 rpms. I haven't been to hypers site lately? You also have to take into account tire circumference. Gear so that you hit the rev limiter or just below it at the end of the straight. Gearing depends on motor, tire size, driving style, track condition and a bunch of other things. That is the fun of it. Cars that hook up better can run lower gears, so when you ask a guy what he is running and you try that and it doesn't work for you>>>>He probably didn't mislead you it is just his set up is different. These are all pretty good guys you will be racing with. Just ask the question (most of the racers will give you a straight up answer) then be prepared to experiment. We generally stay around 11 or 12 to 1 or so on Quarter mile tracks.

2 or 3rd gear are usually used, 3rd opens up different gearing possibilities without altering the chain.

If you were to purchase a 12,13,14 driver and a 50-53 rear gears rear you would be covered with a R1.

I agree with Bradley, race in 2nd or 3rd gear. I think we hit the chip in ours around 13600. The best way to know where your sweet spot is by having it dynoed.
